I've stayed a few times in Mala Strana (west side of the river) and once in the Old Town, close to the first two. The center of Prague is fairly compact and a great walking town, plus there are trams and subways that can get you anywhere quickly. Any of the three would put you close enough to walk to or take public florida keys cheap motels transit to nearly everything you'd want to do in Prague.
